Classification of Genes Based on Synonymous Codon Usage
نویسنده
چکیده
Introduction The prediction of the function of a novel gene remains to be a challenging problem. Given a piece of coding sequence, one can deduce its function by finding homologous genes using sequence or protein structural alignment. One can also perform gene expression measurements or gene knockout experiments to determine the function of a gene. However, a gene may not have homology with any known gene and experiments can be expensive. It would therefore be beneficial if the function of a gene can be predicted from the characteristics of its coding sequence. One such characteristics is synonymous codon usage.

Identification of Synonymous Codon Usage Bias in the Pseudorabies Virus UL31 Gene
Background: Little knowledge of synonymous codon usage pattern of pseudorabies virus (PRV) genome, especially the UL31 gene in the process for its evolution is available. Objectives: In the present study, the codon usage bias between PRV UL31 sequence and the UL31-like sequences was identified. Materials and Methods: We used a comprehensive analysi...
متن کاملMutational Pressure Drives Evolution of Synonymous Codon Usage in Genetically Distinct Oenothera plastomes
Background: Most of the amino acids are encoded by more than one codon, termed as synonymous codons. Synonymous codon usage is not random as it is unique to species. In each amino acid family, some synonymous codons are preferred and this is referred to as synonymous codon usage bias (SCUB). Trends associated with evolution of SCUB and factors influencing its diversification in plastomes of gen...
متن کاملThe Effect of Multiple Evolutionary Selections on Synonymous Codon Usage of Genes in the Mycoplasma bovis Genome
Mycoplasma bovis is a major pathogen causing arthritis, respiratory disease and mastitis in cattle. A better understanding of its genetic features and evolution might represent evidences of surviving host environments. In this study, multiple factors influencing synonymous codon usage patterns in M. bovis (three strains' genomes) were analyzed. The overall nucleotide content of genes in the M. ...
متن کاملComparison of Correspondence Analysis Methods for Synonymous Codon Usage in Bacteria
Synonymous codon usage varies both between organisms and among genes within a genome, and arises due to differences in G + C content, replication strand skew, or gene expression levels. Correspondence analysis (CA) is widely used to identify major sources of variation in synonymous codon usage among genes and provides a way to identify horizontally transferred or highly expressed genes. Four me...
متن کاملSynonymous Codon Usage Based on Codon-Anticodon Interaction Energy and Gene Expression Level
In unicellular organisms, synonymous codon bias is correlated with the level of gene expression [1]. The codon bias becomes stronger in genes with higher expression levels. It becomes weaker but still remains in genes with lower expression levels. The bias means that synonymous codons are not used at random. In highly expressed genes, the synonymous codon usage is mainly determined by an abunda...
